Message I haven't dealt with flood damage, but I can assure you that you have a large headache on your hands.
Take your spark plugs out, turn it over, and I'm sure it'll shoot quite a bit of water out. It would be wise to replace your oil as soon as you do that too. Once you get all the water out, I'd let it dry out and maybe spray some fogging oil in the cylinders to prevent/soften any corrosion.

There's also a vent toward the top of the trans that could have let water into the tranny. Not sure about the diff.

I'm sure you'll probably have quite a few electrical gremlins to deal with, and that is IF you don't have even bigger problems.
I'm sure someone else could better help, but definitely get that water out ASAP.
